Thanks Victor, I will try to put together something a bit more concrete to investigate the next time I'm on-site. 

LLDP is enabled on all switches. MNDP from Mikrotik is also enabled though which makes the neighbor list on a switch contain all the other Mikrotik switches, would this affect NetXMS? Only directly connected switches list LLDP as discovery method though.

I am trying to create a L2 map of a predominantly Mikrotik based network but I am having some issues. 

There are incorrect links in the map that does not show up in a topology poll, nor are they seen as peers when checking the interfaces list and I am having a hard time figuring out where they come from. 

Some switches are also reporting links in the topology poll for interfaces that does not even have an SFP in them and that does not exist when looking at the neighbor list in either of the "linked" switches. 

NetXMS is a recent build (can't access it to check exact version atm) and all Mikrotik devices run ROS 7.7. 

Any tips on how to troubleshoot these problems would be greatly appreciated.
